Hello Rafal,

To limit drilling to the smaller under passing panel use a rule that references the under passing panel and not the over passing panel.

In the Quick Design  rules these end in the letter “n” (for non priority panel).

If you use a rule referencing the over passing panel (ending in “p”for priority panel)

The holes or other hardware will follow the dimensions of the other panel:
